You are 100% correct. If you were planning on refitting the oem mufflers, i would not be tweaking the oem y pipe.
If the hangers of the muffler locate 100% as is, i'd think about tweaking the tips of the muffler rather than anything else.
Or adding an adaptor between the y pipe flange and muffler pipe flange. But this may put your hangers out of alignment and will need modifying also.
