So if anyone with a Kido tune has a similar issue (rapid CEL blinks, no apparent change in car's performance and no result from OBD2 readers) let the car cool down fully and see if it disappears, this could be the cause! I've done Canberra to Bris and back since then and changed my driving style a bit, no re-occurrences so far (touch wood).
Also explains why the reader couldn't get a result and the CEL pattern didn't match anything from the manual/google.
