My friend has a 2005 Liberty and I have a 2006 Spec B Liberty. Both have a H6..

What are the major differences? Both are bone stock, will the tune from his 2005 work on my 2006 without any harm? Or do new features exist that will be missing from the flash.

Assuming you mean MY05 and MY06 they should be identical. If the build date is 2005 and 2006 then the 06 will be the post-facelift (lots of cosmetic differences).

If both are pre facelift, the tune should be the same, although every engine is slightly different so that might affect each tune.
If one is pre and one is post, the posts have 3 different maps for the tune, and the pre only has 1.

I am sure both are pre, as my 2006 doesn't have SI Drive (best way to tell right?).

Correct. Yours would be a MY06. Pre-facelift.

i wouldn’t go ahead and load your friends tune onto your car straight away. Im sure a custom tune is similar across all H6’s, but there may be varying differences from engine to engine.

MY06 probably be the 1mb ECU

Anson is correct, completely different ECU's and the tunes are also different
