Does the filter go inside the banjo bolt itself?

Yes but they can also drop right down into the block or head.
And or be broken up into tiny pieces.
Ime, its more likely to be failing ocv/s unless the car was seriously sludged or service abused.
Personally it's easier to fault check with logging first, mechanicals after.

I removed the 2 filters on right and left side of engine upper weres the other 2 if there is 4 on the 2.0 gt?

Are they the other blue plugs underneath on left and right? Are they a banjo bolt or different?

No idea but you can find pre and post inlet diagrams in the FSM, if you really dig.
